You write that when they are two naval ships fighting nations in the same zone, they do not fight and is out in the game. But why? Would not it seem normal that they should fight? One naval ship less, so this is a big difference in the game.
When NPCs "fight" because they're at war with each other, the only effect it has is that they will not go after Pirate players that pass through the sea zone.

You never actually have naval combat (dice) between two NPCs, and they don't eliminate each other or get taken out of the game.

They're simply preoccupied with each other until the next time an event card comes up with move icons that will move one or both of them away.

By not having them fight or eliminate them it avoids the need for any extra rules to handle it, and saves the time of doing an actual naval battle between them. Having one eliminate the other would make things easier for Pirate players too, since every NPC taken off the board is one less they have to avoid and/or fight.
