I believe the rules suggest you get rid of all tiles in non-scoring villages (where tiles don't reach the tikis), before doing the final scoring - so the fruit just wouldn't be there to be scored by the god.
In my Dutch translation at least, the rules under "final scoring" just say you ignore those villages. But then the illustrated example says they are removed entirely (which AFAIK is what you should do).
So if it's the same in all versions, that might give some confusion.
In my English version in the supplementary rulebook, in the Tiki (final scoring) section it says "...To make this clear when scoring villages, the players remove all place tiles of villages that do not reach at least 1 tiki before scoring the villages."
