I don't know, maybe. I think Dwarves are a little more resistant to a Witches counterpick than Engineers are.
One simply does not pick engineers into witches. If you see both in the same game, it is usually done the other way around (i guess).
1) Statistically, Engineers still outperform Dwarves even with Witches in the game (though admittedly the sample sizes for Dwarves are quite small).
2) Even if the gray faction is picked first, with witches picks vs gray becoming more meta, picking the faction that will be less crippled by a subsequent Witches pick isn't necessarily a terrible idea. Also, the argument has been made that a Dwarves pick makes a subsequent Witches pick less likely.
3) Picking gray into green does happen. Most notably, picking 4th into witches/darklings/cultists really doesn't have good options, so as weak as Engineers are in that case they're still sometimes the best you can do.
All that said: I suspect this is at some level just people picking for variety and/or experimenting with different options as much as anything. Which may prove to be a precursor to a metagame shift, but I don't think we can say such a thing is conclusively happening yet.
