Even in the vanilla game, it's merely a way of tracking information that you already have, without the need to either keep explicit notes or do mental arithmetic on the fly - that there is, or is not, an Epidemic card within (say) the next 5 cards. In context of Legacy, where the rules explicitly support note-keeping, it's more than in the spirit - it could be said that it's positively encouraged.
(If you choose to handicap yourself by ignoring things you actually already know, that's up to you - play any way you want, obviously.)
