Even in the vanilla game, it's merely a way of tracking information that you already have, without the manual or mental labour needed to either keep explicit notes or work it out on the fly. And in context of Legacy, where the rules explicitly support note-keeping, it's more than in the spirit - it could be said that it's positively encouraged.
Call me a purist, but I always thought that part of the challenge of board games was a bit of mental labour!
My main function in our Pandemic Legacy group was 'maths guy', so I made sure I kept a clear record in my head of the decks, and did the math on the fly as well (exactly as you outlined in your calculation).
It's not that difficult to do.
And whilst I've no argument that note-taking and other hacks are explicitly allowed in the rules.....I still think that they're a bit of a crutch and the game is a more satisfying challenge with just your memory and your wits to lean on!:p
