I agree the intent seems that toughness is not cancelled (and I've never played with anyone who interpreted it otherwise), but the rules are a bit murky about that, it seems.
Perhaps "special ability" is intentionally different from "bonus ability", e.g. maybe "special abilities" affect the unit itself (like toughness) while "bonus abilities" affect other units, but "special" and "bonus" are not really defined as far as I can find... If that's an intended distinction, they're not used consistently, e.g. I see the Moloch HQ's "special ability" (not "bonus ability") is +1 ranged damage to friendly adjacent units.
