OK, I have everything stored in the original box in such a way that I think it is very quick to setup and play. Everything fits but it is pretty full:
I have each players' pieces in one baggie of course (and color-coded, except for Purple, because it would cost be thousands of dollars to custom-order purple baggies, although I'm considering a Kickstarter for that!).
Once you pull the baggies out, you see my GMT counter tray at the bottom. This is made for war games, however it fits great in the box and fits all of the common wooden bits and counters (everything not in the baggies).
Besides that, I have three rectangular containers for storing the tiles (I found those at Joann's Fabrics) and then a bunch of tuck boxes I printed out from BGG.
